Sequenced genomes available in VectorBase

  • For Aedes aegypti there are eight genome strains. Of these only three have an assembly, from this subset only two a gene set, the most recent is Liverpool AGWG AaegL5.1 (Matthews et al. 2017, Matthews et al 2018), which will replace the old Liverpool AaegL3.5 (Nene et al. 2007). Click here for details about the retirement of AaegL3.5.

  • For Ae. albopictus there are three genome strains, Rimini (Dritsou et al. 2015), Foshan (Chen et al. 2015), and the cell line C6/36 (Miller et al.2018). There is a VectorBase genome browser for Foshan AaloF1.2, aligned to this are the proteins of the C6/36 gene set.

  • For Culex quinquefasciatus there is a single strain, assembly and gene set, Johannesburg CpipJ2.4 (Arensburger et al. 2010).

  • Do VectorBase host Ae. aegypti and Cx. quinquefasciatus Hi-C genome assemblies too (Dudchenko et al. 2017)? The sequence data from Ae. aegypti was integrated into the new AaegL5 assembly. The new Cx. quinquefasciatus genome, will include new Hi-C data, and is still a work in progress.

Other data types available in VectorBase

  • Differential expression experiments -microarrays and RNAseq: 44 experiments for Ae. aegypti, 6 for Ae. albopictus and 2 for Cx. quinquefasciatus.
  • Each (assembled and non-assembled) transcriptome can have more than one experiment -microarrays and RNAseq: 22 transcriptomes for Ae. aegypti, 2 for Ae. albopictus and 2 for Cx. quinquefasciatus.
  • Population Biology data includes these and many more species of mosquitoes.
  • Variation data (SNP and INDEL calls) are available for Ae. aegypti and Cx. quinquefasciatus.
